A origem da EMTr está no século 19. Em 1896, o médico, físico e inventor francês Jacques-Arsène D'Arsonval começou a pesquisar os efeitos do magnetismo sobre as emoções.
Nos anos 40, começaram as pesquisas com estímulos magnéticos na fisiologia animal. O primeiro equipamento estimulador magnético semelhante ao que é utilizado hoje surgiu em 1975 na Grã-Bretanha. A técnica foi aprovada pela FDA (Food and Drug Administration), agência reguladora dos EUA, em 2008 e no Canadá em 2002. No Brasil, a Anvisa (Agência Nacional de Vigilância Sanitária) regulamentou o uso do aparelho de Estimulação Magnética em março de 2006. Atualmente são mais de três mil equipamentos em todo o mundo utilizados para diagnóstico, pesquisas e tratamentos terapêuticos.
